It will fit, but require modification.

The 2000my trucks got a pwm controlled torque converter. To handle the extra heat/wear that generates, they came with a carbon fiber clutch in the tc, and the wiring for it all of course. If you just put the 99 tranny in the 00, and hack the wiring to make it work, it will just burn up the torque converter in a few thousand miles (many cases of this). Since the 00 also has dbw throttle and some other tweaks, you also can't just swap the ecu and wiring.

I do not know the intimates of this, but thought I'd give you an overview until Buster28 or someone can answer directly. There was a very recent thread on just this within the last few weeks you can search for.

EDIT: here's the thread explaining the issue in more detail, in the drivetrain sub-forum:

IMO, the worst part about the whole job is removing and re-installing the transmission. If I already had the correct 2000 transmission, I would pull it and rebuild it - high-quality rebuild kits for these are relatively cheap. Rebuild instructions are easily obtained in the ATSG manual, on this forum, and other sources. The only trick is making sure you get a carbon fiber, late-model torque converter if yours has any issues or is contaminated with clutch debris, but once you are aware of this issue, it's easy to do so.

Home rebuilt 4L30E doing great. Aux cooler and temp gauge. Big thanks on the rebuild to Buster28, Jerry (jlemond), CalG, and others.
Factory(US dealer) side steps and roof/ski rack (Yakima).

Only 2000-2002 Trooper and 2002 Axiom have a Pulse Width Modulated (PWM) solenoid controlled Torque Converter Clutch (TCC).
Rodeo/Passport/Amigo/Rodeo Sport use an On/Off solenoid controlled TCC.

In an On/Off TCC system the clutch is not designed to slip, it is either applied or not so the clutch material does not need to be as robust as the clutch in a PWM system which is designed to slip.
