If it's a timing issue, it won't be ignition timing. That was adjustable in days gone by.

About the only timing related piece you would have dealt with would have been the timing belt. Are you 100% sure that went as outlined in the manual?

The mark on the passanger side head might have been off an 1/8''. What is a good way to get everything lined back up?

I had a similar problem lately. It idled and ran fine, but it vibrated on light acceleration. Turned out to be a loose or bad spark plug wire. I learned how to diagnose a missfire. Put your hand over the exhaust. You can feel a little pop if a cylinder is missing.
